Black☆Star and Tsubaki from Soul Eater.
Everyone seems to hate Black☆Star and nobody talks about Tsubaki very much.
I think Tadase from Shugo Chara is a bit underrated, too, because hardly any of the fanbase likes him...

I adore all of these characters, though.

I have two. Dib, from Invader Zim, and Alois Trancy from Kuroshitsuji II oder Black Butler II. How can Du not Liebe his adorableness?

I think Padme Amidala from star, sterne Wars is really underrated. If she were in the original Filme instead of the prequels, I think she'd be the best and most loved character in the series.

Probably expected, but Ty Lee! From ATLA. She's sweet, loyal, funny, and (sorta...) smart, but she's a minor character and people only talk about how hot she is. Is it the same with Katara? No, no it is not. Oh, and Risa Hawkeye (FMA). She has huge fanbase, but I Liebe her forever.

Belarus. SHe's freaking awesome and people dont like her oder are afraid of her. She's awesome...

Anyways, I think that Sentinel (more specifically, the Sentinel from Marvel Vs. Capcom 3) is underrated.

Let's just say, almost everyone who isn't a main entity in something and doesn't appear that often and/or doesn't die dramatically. Also, the characters who are hated for really no reason at all, like Elizabeth in Black Butler (proving the insane Ciel fangirls are truly insane since... when did Kuroahitsuji first get published again, *no offense ^.^"*), not to mention Belarus in Hetalia (I honestly think she has one of the most amusing characters in that show. Her total nutso stalkerness is fairly hilarious, but of course, the insane fangirls... they sometimes are blind to their own tendencies XD) and Black*Star in Soul Eater (He doesn't have a very large fanbase, but he's also a hilarious character who is amusing to watch in the show. I admit to having a panic attack at the end of episode 46 when Mifune nearly killed him [I'm stumped as to how he survived o.o"]. Then again, that's me being the overreactor I am XD).
