The reason they are not green is because Dan had a bad allergic reaction to contacts. They tried to alter them digitally but it looked too fake.

Even though they were the wrong color, they still had that piercing look that I'm sure the real Harry's eyes have. It just wouldn't be the same if he had brown eyes, they're too soft.
