1) Logan/Veronica: Kristen Bell didn't like LoVe when the show was on the air and said she was Team Piz up until they made the movie (After 10 years I guess she's finally on board)
2) Rory/Logan: At the recent Gilmore Girls reunion Matt Czuchry said he was Team Jess (although I don't ship Rory/Dean, Jared Padalecki also said he was Team Jess)
3) Jeannie/Tony: Just today Barbara Eden said Jeannie and Tony getting married ruined the show (It's the show's 50th anniversary)
I know Jensen isn't too big on the idea of Destiel, while Misha seems to quite enjoy the idea of it. But Jensen still acts his heart out and the Dean/Cas scenes are always amazing, I think mostly due to the fact that he and Misha just have incredible chemistry.
He's not at all homophobic, but I know it just makes him a bit uncomfortable when fans bring it up, especially when they mention fanfics and fanart.. I can't really blame him.
Now, while the writers are just as entitled to their opinions, I am not a fan of them expressing negative opinions about any pairing on the show. Not only does it suck to have your ship insulted by the writers, but it can take away some of the mystery of who will be endgame and such. I don't have much hope for a pairing ever happening if the writers say they hate said pairing.
Now, there are times that writers need to make it clear that a certain ship won't happen if said ship has been around for a long time with lots of support and the writers keep making it seem like it could happen with no follow through *cough* SPN writers *cough*
